Client vs browser issue

I prefer to use the client, but I have noticed that the animation in the client version is extremely choppy and laggy. If I use the browser version it's extremely smooth and lag-free. I'm using the latest versions of AIR and Flash. What could be causing the difference? Surely it's exactly the same thing and if anything the browser version would use more resources.
