As far as I am aware (and this is often a rule in live games too) in the event of a split pot where 2 larger stacks split so the third player is eliminated then the player with the larger stack at the start of the hand would also be awarded the bounty and any odd chip in the split.
If one player was to win the pot but did not have the all in player covered then if the second player did have them covered and had a better hand than them then they would take the bounty and the rest of the chips as a side pot, that is probably the scenario that you describe!
Thanks for the answers and although I'm sure you're both right in what you say I'm not sure that adequately covers it. Not sure, haven't seen it enough to work it out.
