Pocket 9's 8nl. Should I have done something different?

This happened to me twice in one session now.. Not sure if there's a way to avoid this or whether the hand plays itself? I don't have a lot of respect for players at this level, a lot of re-raises on a low board are with AJ etc because they think you're bluffing... Anyway here's the hand. Should I start respecting re-raises on a low board more? 

(Sorry the c/p of the hand history messed up, so had to do it manually!)

2 Limpers, Villain has pocket 3's in SB and limps. Hero in BB with Pocket 9's Re-raises 6xBB to 48p, 2 folds, Villain calls.

Flop: 235 rainbow. Villain checks, Hero bets 72p, Villain re-raises to £1.44, Hero re-raises to £3.28, Villain all in £6.64, Hero calls

Soon as he went all in I knew I was in trouble, but by then I felt like I was too deep, and for the extra £3 had no choice but to call.
